Does this feature come standard with onarcade script?

How does it work? Do I have to modify existing games to support the high scores?

This is not standard feature in the script. GamesFort.net is just using one mod that I made, I hope to post it on onArcade support forums soon, I just need to make some small changes before.
And yes, you can modify existing games, but it is actually compatible with phpBB arcade script ( http://phpbb-amod.com/ ), so you can use their games.

Did you ever make the script for high scores?? - I'm running 2.2 - and dont know how to get them to work

Yes, onArcade 2.2 supports scores - IPB arcade v2, v3, v32 and with Mochiads modification (posted here - http://www.onarcade.com/forums/showthread.php?tid=1648) it also supports Mochiads scores.
